Nope, not yet.
In the newest version, you can't even use the HM Dive.

Fly would be awesome, but I guess it would be kind of continuity breaking, since it would allow you to return to Vinoville past the nuclear meltdown. Then again, I'm not entirely certain how hard would it be to make it so it tells you the destination can't be flied to.

Would be awesome to have fly instead of using the subway indeed.
